In order not to underline headings, titles, navigation bars and footers, Kontera uses zone tags and filter tags. Zone tags tell the script where to analyze in the page for putting links and filter tags are used to specify where the links should not come. These tags can be downloaded from their support page.
2) Number of words underlined as links.
Kontera underlines eight words as ad links without any setting. If you want to limit the underlining to a specific number, you have to contact Kontera support, and they would do it for you.
